How to learn how to package, organize a repository?

Hey there, I am learning C but it seems there is nothing about it: I don't know how to organize neither files in the repository, nor how to learn it, nor even why is it so complicated. For example, a few days ago I tried to read some of Vim's source code, but I couldn't know neither where to go, nor where I was... Could someone help me with all this?
