Which is the best software to use for designing websites? Is it php, css, Javascript, or html?

PHP isn't related to design at all. It's a server-side language.

HTML, CSS and JavaScript are what you should use. Those three languages are, primarily, for design.

As far as software goes, it's up to you. Personally, with regular website design, I just use notepad.

HTML is markup language and CSS is language in which you will style HTML. Then you can add some cool features with JavaScript. You also need some programming language for all logic(back end) and for that you can use PHP, Python, Ruby on rails, Java etc.
