I'm aspiring to program 3D games with the Unity game engine.....do I have to master how to write stand alone codes on C# and JavaScript?

I don't know if JavaScript is supported by Unity. I guess no.

You can use use UnityScript(Known as JavaScript but a little bit different), Boo, C#!!! But C# is far better than JavaScript and Boo!!! You will get satisfied and better performance from C#. So you should go for C#.
