How do I run languages like Ruby, c++ and Java with atom

Atom is an IDE only (albeit an advanced one). It doesnt have a built-in compiler/interpreter for codes (however there are packages for running HTML and maybe Python)

To run those languages you require a separate compiler / interpreter
